It's not going to affect say your drivetrain warranty if hypothetically, you blow an engine or tranny (provided you do all your maintenance), but say for example, you install an aftermarket deck and then you had a speaker problem, Honda would not warranty it and make you go see the installer instead.
For your generation Civic, you're gonna need a dash unit to accomodate an aftermarket deck, and then a few adaptors for the antenna, power and steering wheel volume controls (if you have that feature). If you're concerned about warranty coverage, ask your local Honda dealer if you could bring in an aftermarket GPS deck, then have their installer install it and see if that will help maintain warranty. Virtually all dealers either contract an installer to come in once a week, or they sublet the job to a local shop.
Do you by any chance need an engine air filter or in-cabin filter for your Civic? I have one of each (Genuine Honda filters) for your car I'm trying to unload, and can help you install for free. LMK.
