Can you please comment if this is bad and if I should talk to the builder about it? Basically this house is under construction with incomplete roof and there is rain water everywhere on the sub floor.

Should I worry about it? I am sure there will be other houses out there as well with the same scenario.

I'd be weary about that - we were a bit anal and went in with tarps/garbage bags to put over the open windows but that's quite a bit of water. Because the subfloors are so thin nowadays, it'll probably end up squeaking a lot when the house cures out unless you quickly dry it up and make put some screws in to keep them down.
